I am having the same issue, with the same controller and receiver combo except I am using betaflight (pretty much the same as cleanflight, I am not getting those last two beeps though upon startup

As Wayno52 mentioned, take the props off when setting up the quad.
May also want to make sure you have PPM turned on in the controller once you have bound the Rx to the Tx.
